The midfielder aggressively pushed and held Spain's Gavi to the floor in a heated altercation after the game.
Argentina manager Lionel Scaloni broke up the fight in a nasty ending to proceedings.
The game lacked spark throughout the first half, with Spain having the lion's share of the ball, but chances were few and far between.
Following the lengthy stoppage for the half-time show, Argentina were forced onto the back foot, with Luis de la Fuente's side starting to pin Scaloni's side in their own half.
Fernandez's red card changed the game, with Spain stepping up their level.
Williams had the ball in the back of Argentina's net in the first half of extra time, but his goal was ruled out after Merino was deemed to have fouled Nicolas Otamendi.
Merino went close before Torres got the killer blow as Spain saw out proceedings.
The European Champions, who are now the World Champions, thoroughly deserved the win, with Argentina having to settle for second place in a run to the final full of controversy.
Both Egypt and Switzerland clashed with Argentina in their knockout games, with Swiss defender Manuel Akanji saying he had "never seen a game more one-sided".
Argentina have to accept second place, with Lionel Messi picking up another runners-up medal after winning the tournament last year.
